Abstract
In this work the linear encoding methods and geometry based methods and their applications in protein structure comparison analysis are presented and compared based on their time complexity and accuracy. The comparison results shows that linear encoding methods obtains higher running speed but with lower accuracy, while geometric based methods are much more accurate, but with slower speed.
